1. I am thinking about this to , and just now debating the issue with box-sizing , padding and margins that is also in bootstrap 3.1.1.
The issue is that I would need to make a js script that would calculate that margin/padding and present it to you in admin layout.
Sure we can just add
grid margin
grid padding
params in template manager but I want it to be visible. Still debating all of this and sure the development will continue so I am not sure in what version this will be added in

I introduced legacy mode for all templates that are made prior to YJSG 2.0.0 , this way I can make fresh new template that will be clean , easy to use , less class names , less addons we were forced to add from Joomla switching versions. I am currently working just on that. And YJ Mega Menu is new , new layout , individual class names , easy to change and very easy to style , example

and with that you styled 5 menu types
3 and 4. Don't forget this, you can always add new grid , new file, new position , in any of YJSG versions we dont touch those files on updates. Making the framework bulky because of an extra div or one module position is not what we are after. We want to keep it extendable with no limits and as simple as it gets so that everyone would understand the second it looks at the layout.
Example of what I am talking about you can see also in Smartline. Stefan added new module position with one line in index.php.
